Amusan, who won gold at the Gold Coast 2018 and Birmingham 2022 Commonwealth Games, was hoping to become the first woman to win three consecutive Commonwealth titles in the event.
The 29-year-old crossed the finish line in 12.60 seconds to secure third place.
Devynne Charlton of The Bahamas claimed the gold medal in 12.33 seconds, while Jamaica's Megan Simmonds took silver after finishing in 12.41 seconds.
Earlier in the day, Amusan had looked on course to defend her title after dominating her heat with a wind-assisted 12.19 seconds.
Although the time was ineligible for record purposes because of excessive wind assistance, it was the fastest performance ever recorded at the Commonwealth Games under any conditions.
However, she was unable to reproduce that form in the final as Charlton and Simmonds finished ahead of her.
Despite narrowly missing out on a historic third consecutive Commonwealth title, Amusan extended her impressive record at the Games by securing a third straight podium finish in the women's 100m hurdles.
